Indexing primers from vendors other than Takara Bio USA, are not compatible with the SMARTer® smRNA-Seq Kit for Illumina, since within the workflow of the SMARTer® smRNA-Seq Kit for Illumina, PCR incorporation of indexing primers requires proprietary overlaps with the first-strand cDNA template as shown in the SMARTer® smRNA-Seq Kit for Illumina User Manual - Figure 1.
